I blame this on lots of coffee and candy pumpkins.

So Torchwood made Jack mpreg canon. And the Doctor said he was a dad once...

So that's why Jack had some missing memory! No wonder the Doctor was all twitchy around Jack!

AND...AND...THE FACE OF BOE IS THEIR CHILD-BEARING SON!!!!11!!

BWAHAHAHAHAHAHAHAHAHA.

But it makes perfect sense! It does!!

I'm thinking it was during his Six years - getting the impression of flamboyant partier there. He woke up next to Jack one morning after a rager, and quickly did a memory erase before Peri could walk in. Then he anonymously sent money to put up Chad (the Face of Boe's birth name - Chad Gregory Harkness, actually) in a boarding school in the Isop Galaxy. Unbeknownst to the Doctor, Jack had twins but had given the girl (Rose) up for adoption after determining he had absolutely no idea what to do with a girl. Since the thought of having sex with Jackie freaked Pete the hell out, he suggested they adopt. Chad ended up staying with the Boe people, eventually regenerating to their form, and you know Rose's now-oedipal story...
